You'll want to wipe the entire drive. You can use either the Windows installer or the console in the ESXi installer (it'll be easier to use the Windows installer).

I ran fdisk -l and got the below output.Right now this system has 250 GB SATA HDD and a 8GB Flashdrive which is bootable VMware-VMvisor-Installer-5.0.0-441354.x86_64

I'd give it a try with the 5.1 install. There seem to be a few people that have been able to succeed with your motherboard so it may just be an updated driver.
